In the year 1945, the SSR along with Agent Peggy Carter conducted a blitz on the Hydra Base. Werner Reinhardt was the leader of the Hydra Base. During the raid, they seized many items. These items included a blue body and the Obelisk. Now, in the present, Phil Coulson and his team get to know about a deal regarding the Obelisk. The deal goes awry after Carl Creel attacks and kills an ex-agent of the S.H.I.E.L.D. and takes away the Obelisk. Agent Skye cross-questions Grant Ward and understands that Hydra is using communication channels not monitored by S.H.I.E.L.D. The Obelisk is found by Agent Isabelle Hartley. Meanwhile, Agent Triplett and Skye pilfer a cloak-capable Quinjet.

Lance Hunter exits with his team but Creel once again traps them and kills Hartley. He takes away the Obelisk from them. He steals it for an un-aged Reinhardt, who is now named as Daniel Whitehall. S.H.I.E.L.D. understands Jiaying's plan. But Skye and all the other people of the Afterlife fail to realize her trick. They give their consent to fight from her side. Morse is tortured by Ward. He wants her to accept that she was the undercover who disclosed Palamas’ location to Hydra. Morse is quite rigid and refuses the blame. Ward plans to trick her such that a S.H.I.E.L.D. agent, probably Hunter, would be killed in front of Morse.

In order to save Hunter, she takes the bullet on herself. Ward kills Palamas by mistake when she is disguised as May. According to Jiaying's plan, Cal intakes a serum which he made to get inhuman strength. Coulson helps Skye understand the truth that Jiayang is just using him to get humans, whose life she absorbs to heal herself and remain young. After Cal couldn't convince her that Jiaying is not the right person, Raina goes to Jiaying. Jiaying kills Raina. Thus, Skye sees the cruel side of Jiaying and leaves her.

Skye tries to tackle Jiaying, who is spreading crystals all around the world using a Quinjet. Skye shoves the plane in water. Jiaying dies in the ocean. Skye enters into a new team of gifted people in S.H.I.E.L.D. With all of that happening, Garner goes on a break from S.H.I.E.L.D. along with May. Ward makes a plan to guide the remains of Hydra against S.H.I.E.L.D. As the crystal traces in the ocean move and reach around the world,Monolith, the Kree weapon, captivates Simmons.
